The most comprehensive and most useful list I have found on the Internet is from Jim Janke.
There is also a index to Civil War information on the American Civil War Homepage.
If you are looking for someone with information on a specific unit, try the CW Units file.
One of the most enjoyable sites is the collection of Civil War photographs in the American Memory collection at the Library of Congress.
The alt.war.civil.usa is the most specific newsgroup. This group archives its Frequently Asked Questions (FAQ) list.
Two guides to materials in the National Archives are:
